The need to merge the ancient art of ninjutsu with the growing technology of scuba diving has been recognized since the end of the Second World War. After the disaster of the Bay of Pigs invasion and the failure of existing clandestine organizations to prevent the assassination of several world leaders, Reef City Ninjas were founded to meet several growing geopolitical threats. During these early years, the Reef City Ninjas were primarily involved with countering the threat of Cobra Command, whose presence was undeniable after the Fall of Saigon. However, the Ninjas were also active on many other international efforts as well, including the eradication of polio and the strive to limit mass famines. The combination of the technologies from the Apollo program with the Sealab experiments and the Roswell encounter allowed the Reef City Ninjas to flourish outside of the public consciousness. In the late 1980s, the Reef City Ninjas were almost the victims of their own success. After masterminding the fall of the Berlin wall and capturing the dangerous mutant Magneto, the Ninjas retreated into irrelevance.

However, in recent years the Reef City Ninjas have enjoyed a resurgence. The current iteration of the Ninjas began to coalesce after early forays to Koh Tao and Roatan. The group was formally reformed during the Curacao expedition of 2012. Subsequent missions to Koh Phi Phi and Bonaire in 2013 have expanded the membership of the group to it's current size. The Reef City Ninjas are now thriving and operating in multiple locations independently, with recent successful individual operations in Cabo Pulmo, Kona, and Belize.
