Day 2 of our 5-Day Biological Networks & Systems Biology workshop is done 🧬

What participants worked on today:
🔹 Learned how enrichment analysis shows which pathways are over-represented in a gene set
🔹 Ran one human cell cycle gene list through g:Profiler, Enrichr, DAVID and WebGestalt
🔹 Read GO terms, KEGG pathways, tables and volcano plots
🔹 Found that 96.15% of the genes mapped to the KEGG cell cycle pathway in DAVID

Day 1 of our 5-Day Biological Networks & Systems Biology workshop is done 🧬

What participants worked on today:
🔹 Built protein interaction networks for 26 cancer genes in STRING
🔹 Compared four confidence levels (0.150 to 0.900) and saw weak interactions drop away
🔹 Moved to Cytoscape to find hub proteins and read degree, betweenness, closeness and clustering values
🔹 Styled the network and exported it as an image and a table

The result: CDK1, CDK4 and CCNB1 came out as the most connected proteins in the dataset.

Next up: enrichment and pathway analysis. And the homework? Run the whole workflow again on genes from your own research.

Day 10. Our MD Simulations workshop is complete 🎓

Ten days ago our participants were installing software. Today they ran and analysed a protein-ligand simulation.

The journey:
🖥 NAMD and VMD, from install to first simulation
🐧 GROMACS running on Windows through Ubuntu
🧬 A protein system built from a raw PDB file
🧪 A protein-ligand complex with its own topology
📊 RMSD, RMSF, hydrogen bonds, radius of gyration and energy plots
🎨 Trajectory images saved in VMD

Along the way: fixing errors, reading warnings and editing files by hand. The skills that stay with you.

Day 9 of our MD Simulations workshop is done 🧩

Until today we simulated a protein alone. Today we added a ligand, which is where it gets real.

What our participants did:
✂️ Separated the protein and ligand in Discovery Studio
🧪 Generated the ligand topology with SwissParam
📝 Merged both into the GRO and topology files by hand
💧 Solvated, neutralised and minimised the complex
🌡 Ran NVT equilibration with position restraints

The lesson of the day: precision in file editing decides whether the run works.

Tomorrow: NPT and the production MD run.
